We are using lexan to go under the frisbee to pick it up off of the ground. One of my mentors mentioned how there is a piece of tape and another layer of carpet under the pyramid, and that's where we're shooting from. Any insight or ideas on how to fix the problem or something that i missed? thanks!

What about wheels on the sides of the lexan so when it hits the raised part it lifts the lexan up, or skis on the sides?

What about driving under backwards away from the angle of your pick up mechanism.
Adapt your driving/shooting style to alleviate having to design another mechanism.
What about driving under backwards
Second that.

So the tolerance in the manual makes it seem like the lip might be rather large, but on the real field in NH it wasnt that bad:

Granted in that photo the tape was bunched, and very well could be at a regional, so it could still be difficult to drive over if you catch the lip of lexan on it. But I agree, just driving backwards should help with that :)
