This year we want to use some 369 vex motors as well as the integrated encoders. My question is can we use them for competition and can we program the using labview, also how would we wire them?

Your first question can be answered with a look at R32, Table 4-1. While a VEX motor is listed (actually a couple of them are), they happen to be the Mini-CIM and the 393. Because the 369 is not listed, it is not legal to use it in competition. However, nothing prevents you from coming up with a way to use an encoder with a 393.

I would assume that there is a way to program a VEX motor in Labview, but I don't know any Labview.

You can use the VEX 393 motors and the encoder. You will have to program it just like a single motor using the victor motor controller labview vi even though you can use the 2 wire Vex motor controller with it.
