Can the IO module go into any other port than port number two on the CRIO? If so which ports? I have been told that as long as they are in sequential order it's fine but I was just wondering is it possible to do at all.

There are very specific ports for the cRio modules.

For the 4-slot cRio:
-Slot 1 MUST be the analog module (DB25 connector, no LEDs)
-Slot 2 MUST be the digital IO module (DB37 connector, no LEDs)
-Slot 3 can optionally be the digital driver module (DB25 connector, 8 LEDs). It is not required but it is the only module that can go in this slot
-Slot 4 can be any of these modules and is optional. You should not need a second module with the quantities of IO provided by the first three.

For the 8-slot cRio:
-Slot 1 MUST be the analog module (DB25 connector, no LEDs)
-Slot 2 MUST be the digital IO module (DB37 connector, no LEDs)
-Slot 3 can optionally be the digital driver module (DB25 connector, 8 LEDs). It is not required but it is the only module that can go in this slot.
-Slot 4 does nothing
-Slot 5 can be a second analog module (optionally)
-Slot 6 can be a second digital IO module (optionally)
-Slot 7 can be a second digital driver module (optionally)
-Slot 8 does nothing.

You must have a Digital Sidecar attached to the cRIO in port 2 for the Robot Signal Light to work. Referring to the rules, R63 Section B "Any RSL must be:
connected to the “RSL” supply terminals on a Digital Sidecar that is connected to an NI 9403 module in Slot 2 of the cRIO"

If you need a second Digital Sidecar, you can add a second 9403 module, but you must have one in the second slot no matter what.
