Does the EEPROM require the backup battery to be present inorder to work properly?

Don't know. I know that it doesn't need it to maintain it, like flash memory. Why?

Nope, it works just fine with out it.

The backup battery is necessary in case there is a power overload so that the microcontroller doesn't reset. It is also used to power the pwms (or at the very least the pwms don't produce the necessary voltage without it plugged in, so therefore anything connected to the pwm wouldn't work properly.

That is not 100% correct. The backup battery when connected powers one of the pins on the pwm chain which is needed to run the servoes. Anything other then servoes will run fine on the pwm's without the backup battery.
