What is the second board? What are you using it for?

it is an atmel stk-500, it is a development board for atmel micro controllers.

What is the second board? What are you using it for?

That is an STK500, it is used for ISP programming AVR devices. It is what makes this a hybrid. It doesn't use the VEX controller.
