we put power too the board.
now when we go to wire the IR board to the digital inputs of the RC controller.....
we wire the output from the IR to the signal pin of the digital input (the white wire)
......now what?

Wire a ground cable from your robot's ground to the ground pin on the digital I/O.

Now have your program read the values on the digital inputs and take appropriate action when exactly one of them is active. Assuming your power to the board is coming from a 20A breaker on the main black breaker panel, it sounds like the wiring you described is correct.
(If you haven't done so already, first follow the directions in the FIRST IR User Guide (http://www.usfirst.org/uploadedFiles/Community/FRC/FRC_Documents_and_Updates/2008_Assets/FIRSTIR%20-%20Instructions%20_121007.pdf) to train it to recognize commands from a remote control.)
