Are Teams allowed to use 2 additional AndyMark Tough box transmissions an their robot, bringing to total up to 4?

As long as the part is accounted for in your final robot cost, you can use as many ToughBoxes as you'd like.

From what I gathered they said we could only use 2 additional tough boxes. So can we use as many as we want or not?

As many as you want, as long as you stay within the 3.5k cost limits. However, you are only allowed 4 CIM motors. Other motors can be used with the toughboxes however, most notably the fischer-price motor through the Andymark planetary.

You can use a maximum of 4 CIM motors, (2 included, and 2 you buy), so maybe someone is conflating CIMs with Toughboxes.
What other kind of motor would you want to use with a Toughbox?

Who said, and where did you gather this? The Competition Manual (http://www.usfirst.org/community/frc/content.aspx?id=452), Team Updates (http://www.usfirst.org/community/frc/content.aspx?id=450) and Official Q&A (http://forums.usfirst.org/forumdisplay.php?f=1021) are the only official sources of rules and regulations for the FRC competition.

There are no limits on the number of Toughboxes you can use other than the cost limit of additional parts.

As suggested above, an FP with an AM Planetary. You could customize other motors to go into a Toughbox (or other AM gearbox), but most people don't.

For your drive system, it would be best to use the CIM's, but on appendages, shooters etc. it's not horrible to use a FP with a planetary on it. Just remember, FP's are delicate motors, if you vary the speed too much you will be likely to burn them up. (same with all air cooled motors)
