How does the begining of the competition function in terms of the change from autonomous to teleoperated? Does the program have to be structured a certain way (we are using JAVA)?

The Driver Station has a Practice match setting.
Run that and watch the status to see what happens and you'll have a better feel for it.
You can test out your code that way to make sure one mode ends properly as the other begins.

You do want to be sure your autonomous ends and doesn't take over Teleop.
