Please read section 4.1.8 of the rule book. Pay particular attention to R48.

If they haven't been modified (ex. drilled into), then yes, but it might not be the best idea.
A. up to 4 CIM motors (part #FR801-001, M4-R0062-12, AM802-001A, 217-200 or PMR25R-45F-1003),
B. up to 4, in any combination, of the BaneBots motors provided in the KOP (acceptable part numbers are
M7-RS775-12, M7-RS775-18, M5-RS550-12, M5-RS550-12-B, and M3-RS395-12),
C. up to 2 window motors (acceptable part #s are 262100-3030 and 262100-3040),
D. up to 2 FisherPrice motors (acceptable part #s are 00968-9013, 00801-0673, and 00968-9015),
E. up to 2 AndyMark motors (acceptable part # is am-0912),
F. up to 2 AndyMark gearmotors (acceptable part # is am-0914),
G. up to 2 Denso throttle control motors (acceptable part # AE2351000)
H. up to 2 VEX motors (acceptable part # 276-2177)
I. up to 2 window lift, seat, windshield wiper or door motors obtained through either the FIRST-Automotive
Recyclers Association partnership or from a prior years’ KOP.
If they haven't been modified (ex. drilled into), then yes, but it might not be the best idea.
Not the right answer.
The RIGHT answer is, if they're not listed in [R48], they're not legal, otherwise, they are legal.

We have parts from old kits but do not know their numbers.

Check out previous years KoP checklist's to help you identify them. They should all be accesible by going to the competition manual for each year here: http://www.usfirst.org/roboticsprograms/frc/archived-game-documentation-and-event-results
If that fails, post a picture of it on here and one of us might recognize it for you!
Edit:
Hint - grab a sharpie and write the year on every motor as you pull it out of the KoP! It makes identifying them in the future a lot easier, since you know exactly where to go to get the correct part number.
So, R48 (C) says we can use 2 window motors (this years KOP) and R48 (I) says we can use 2 window motors from a previous years KOP.
I read that as saying we can use 4 window motors.
Do you think that is correct??

Yes, that's how I read it.
You should consider verifying that with the official FRC Q&A
So, are we allowed to use old motors from the older competitions? Especially, the banebot motor RS 540?

It is legal to use 4 Window Motors. Here's the Q&A That allows it:
Q. Per rule48 we can use: "C.up to 2 window motors ..." "I.up to 2 window lift,... from a prior years’ KOP." Does this mean we can use up to 4 window motors? 2 From this years KOP and 2 from a prior KOP(same motors)? If not, what if the part numbers are different on the previous year KOP window motor?
A. Yes.

The RS540 is NOT legal for use this year as it is not one of the four Banebots motors allowed by R48. (Emphasis Mine)
[R48] The only motors and actuators permitted on 2012 FRC Robots include:

up to 4, in any combination, of the BaneBots motors provided in the KOP (acceptable part numbers are M7-RS775-12, M7-RS775-18, M5-RS550-12, M5-RS550-12-B, and M3-RS395-12),
*Snip*
The RS550 is a drop in replacement for the 540 and substantially more powerful.
