I was wondering what type of encoder you guys use to control your shooter, or is it something else?

We use a VersaPlanetary Integrated Encoder on the shooter. It was very reliable and super simple to hook up directly to the Talon SRX.

Here's another picture showing the 775pro motor connected to the shooter gearbox with the small ribbon cable connected to the 2nd from the top Talon SRX:
