How shoudld we secure the hex shaft to the drill motor output?

There should be two bags in your kit, each with a black, left-handed thread screw.
These go in the end of the hex shaft and thread into the drill's output shaft and secure it.

Ugh.. okay... Um... I have a little question that may be hard to answer... Our team is trying to get longer left handed thread screw, but we need the specs for the screw so we can go get it. We checked the manuals in the kit, etc... If you have the specs or know where to find them, please PM me. Thanks.

What we did last year when we needed to do things like that, we walked into a Brafasco, showev them the part, and say we a longer one of this.

Brafasco is basically the Wal-Mart of fastners of ANY KIND.

I don't know if you have them in the US, but if you do, look them up. And even if you don't have them, I'm sure you have things like them.
