Is the router clear of motors and things that might interfere with it? We had to move ours because FMS didn't like the fact we put it low, near the drive motors.
Try a new cRIO? Image it?
Not really sure what it could be just throwing out some ideas. Issues like this always suck, I remember FMS costing us a match or two last year.
