I gave him three possible ways to fix it:

1. Remate everything to its proper spot. i prefer this because you learn about the transmission and stuff can still be rotated in it.
2. Highlight the assembly and mate as "Lock" this way you can't move parts, or rotate shafts
3. When the tranmission is inside another assembly change the part properties to being Ridged instead of Fliexible.
