For the most part we CAD everything lightening holes and all, then get center point dimensions from two edges of the part (top and one side usually) and take it out to the our 3-axis mill which has a digital read out. I'm more curious as to what tool you use to cut the holes out. We use 2.5 inch holes and have been cncing them.
