We personally didn't even use the wave washers because we didn't have a bearing on the front transmission plate of the gearboxes, because we had a bearing on the VersaBlock and didn't want to overconstrain the shaft.
So that's for wave washer.
As for spacers, Andrew is right - there's extras, and there's some that are missing. The spacing honestly isn't do-or-die. Just make some effort to space your gears out (even that isn't too big of a deal) and make sure they mesh well.

This is indeed the same setup we have - no bearing in the front plate, but in the versablock on the outside of the frame. The extra spacers have come in handy in other locations, and we BELIEVE that the extra C clips are just that - extra - we lost two within 30 minutes of opening the box
There may be other parts that have to do with the 3rd CIM...but we're not actually using 3 CIMs in our 3 CIM gearboxes..
