There will not be an update for the cRIO to allow it to run Java SE. I'm sure if WPI had the resources, it would have been done already.
That being said, the libraries will be fairly similar, so you may be able to get away with using a cRIO for a practice robot with a very similar code base using the cRIO libraries. The major difference would be in the pneumatics.
