3D printers have to be calibrated to get the correct lengths for longer parts. I'm guessing that, since no one else has complained about this problem for this part, your printer may be slightly out of calibration. That would also explain why the smaller parts are OK but longer parts are off a bit.

You might want to print a calibration test like the one below, measure the lengths precisely with calipers, and see if the lengths are correct. If they aren't, recalibrate and try again until the lengths are very close to correct.
