This actually doesn't work from what I've experienced. If I read page 1 and 3 but haven't read page 2, it still marks the thread as unread. I just did this an hour ago. That's actually what caused me to finally post this thread. Either that or it just didn't register me reading page 3?

I tried it just now with two long threads I know I haven't visited before, both were marked as read after I only viewed the last page. Perhaps a new post came in to the thread while you were reading it?. I've had that happen plenty - i'll read something, go back out to the portal and see it as unread because there's already a new post! Or post something, and have it marked as unread because someone else posted while I was coming up with my reply.
