Yes you still need to drill a hole for the magnet.

The bearing is there to allow the axle to spin independent of the encoder and casing.

The collars are there to keep the entire assembly from simply sliding off the end of the shaft, or sliding too far onto the shaft and rubbing the magnet against the encoder housing.
