The Twins were programs of the Frenchie to protect the Keymaker. In the scene where Neo, Trinity, and Morpheus meet the Frenchie at his Table of French-Stuff, you see them sitting to the side with the rest of the Frenchie's gang. If the Keymaker was so important, I don't understand why they didn't just kill him like Agent Smith did and the other agents tried to do on the highway chase scene ("Remember, our main target is the Exile.") The only explanation I can think of is the Frenchie a member of a different faction of the Machines - with seperate interests from the Agents, seperate interests from the Oracle, and seperate interests from the Resistance. What those interests are, well, I'm not sure.
They explained the importance of the Keymaker... the door to the Architect was inside that central matrix server-room floor, but that floor has no elevator to it, no stairs to it, yadda yadda yadda. Remember that whole discussion about that building? The only way that Neo could get to the door that leads to the Architect without setting off all of the bombs on that floor was if the Keymaker made a key that got Neo into that floor.
"did neo choose to save Zion or trinity?" Self explanitory. Did Trinity die? And your next question answers the thing about Zion.
The sole survivor of Zion was the guy that was about to assassinate Neo (in the real world) right before Neo's little buddy called to him. This was also the guy who Agent Smith took over right before he phoned out of the matrix, making us think that Agent Smith made a copy of himself into that one guy and so now he's loose in the real world, further making us think that one guy is the sabateur that caused the EMP to activate early and lead to the fall of Zion. Since he's alive, but our heros don't know he's actually Agent Smith in disguise, that gives us an interesting (but alas, familiar - "I know this steak isn't real - the Matrix is telling my brain that it's juicy and delicious... but you know what? I don't care" anyone?) plot twist.
As for why did the sentinals destroy the ship, why did the machines destroy Zion? To elimate the Resistance.
