I'm not the electrical guy for my team but, I think I might know the problem that you are having. I would first change all of your pwm inputs to the speed controlers. Then I heard our electrical engineer talking about puting spikes after the speed controlers to prevent large voltage spikes.I would then try that and if that doesn't work just rewire the whole darn thing.
