The reason this is probably happening for you is because you are working with STEP or IGES parts rather than native Inventor parts. STEP/IGES files will work, they just don't integrate as well and are harder to modify. The drivetrain parts are available
here from Innovation First as Inventor Parts (IPT) and Assemblies (IAM). More kit parts are also available via
Streamline.
