I think the problem you may have had with routing the wires is that it wont let you route if the segment starts at the pin the wire should connct to, but i did it more or less the same way as you; one difference though i tried to add points that were on corners of parts. (try moving your assembly and you will see why), and btw the wires are just lines, with no thickness to them, the only effect the thickness has is on the thickness of the segment it will go through.

I noticed that when I drove my arm, but You couldn't reallky see the segment so I got rid of it.
Wires do have thickness as do segments. There is a feature "Display as Render" that shows a wire or segment as a thick piece.
