I suggest you look at the Security Bulletins from both Mozilla and Microsoft. You'll find that over any period of time that FF has had significantly more Critical security issues than IE. This paper is partial to Microsoft, but it includes more information and impartial resources where the information from both sources can be verified.

I prefer FF as a browser (I'm writing this from FF3.0.5), but there is no reason to believe it is more secure.
