Where is the program and where do you plug them in??

Hmm what do you mean is the program? You mean a code example?

Use Kevin Watson's Navigation Demo here and add a printf() for your Hall Effect Sensor output.

Where to plug it in?
You can decide that by setting up your code differntly.

In Kevin Watson's Demo it is:

1) The left encoder's phase-A output is wired to digital input
one and the phase-B output is wired to digital I/O six.

2) The right encoder's phase-A output is wired to digital input
two and the phase-B output is wired to digital I/O 8.
Read the Readme Files that come with it and you should be fine,
