WinFF is probably the most well-known free option: http://winff.org
It does a number of both audio and video formats, I've used it in years past. My main concern is if WMM can do multiple audio channels well. I don't know how we're going to be laying that out quite yet. |

I use Adobe products such as After Effects and Premiere, both can export .MOV format files. What I do is I render the animation and output as an image sequence then I import the sequence into After Effects and composite it there.
