I was under the impression that they weren't tracking who got the foul, just that there was a foul. I've heard time and time again that you can't challenge specific fouls because there is no way to tell which team committed them, just which alliance. Is my understanding wrong?

You are correct, technical fouls and cards are tracked to the team. Ordinary fouls are entered on the touchpads and not tracked by robot.

Can the bumper's be different heights from the floor? We would like to have our rear bumpers about 2 inches higher than rest of the bumpers.

Yes, that is perfectly legal given all bumpers are in the bumper zone.
