It is certainly possible for 2 different battery designs (call them A and B) to be such that A has less capacity than B while having the same internal resistance.

I suspect that it's also possible for a (damaged, old, or abused) FRC battery to have reduced capacity without showing a definitive increase in internal resistance.

If you are following this thread, do you by any chance have internal resistance measurements for the bad-cell batteries you tested?
