Sorry for the slow response but here is a picture of the encoder noise i was talking about. The red line is the right wheels with the config timer encoder block and the white line is the left wheels without this block. The scale is y axis is FPS and x is time

That's 1800 RPM, which far exceeds the spec for your sleeve-bearing encoder.
