Programming issue: encoder on articulated arm

My encoder is on an articulated arm. I want the arm to go to a desired position in teleop mode with one push of a button. The program works great when run directly through Labview with the Samantha WiFi. However when I try to run it on the FCS it bypasses my encoder portion of the program. Thank you for any help!
