Ninjas, no question! (by the way, don't take the credit for coming up with this question, it's been a raging online debate for years).
Can a pirate slice your head off from a hundred yards away? Can a pirate impale you without you even knowing you've been spotted? Additionally: Shuriken are way cooler than parrots. A Katana is way cooler than a pistol. Ninjas can use makeshift weapons like piano wire. It takes a lot of pirates to take over a ship. It would take a single ninja.
