Yep, you can definitely get Linux working with the robot controller. I did all of last year and it worked out perfectly.

Some helpful links to, well, help you get started:

Install MCC18 in the proper place.
Use Eclipse as your IDE -- I actually didn't do this. Instead, I used a Makefile
For getting the programs onto the robot controller, nothing beats the IFILoader Reloaded
