Since it works in the pits but not on the field, it likely has to do with when the automous code starts running. If I remember correctly, after the field is set up the robot is in disabled mode. The autonomous flag is then set. Finally the robot is enabled when the match starts. My guess is that your timer starts running when autonomous mode is set, but before the robot is enabled. By the time the robot is enabled, your timer is steps through, and not at the beginning.

To check this in the pits. Turn on the robot with it disabled. Flip your auton switch and let it run for a bit, then enable the robot.

Thank you for your reply. The timer not running is not the problem, it seems, because other functions on the robot (relays, whathaveyou) work at the right time. It is just that the drive pwm's are not even approaching as fast as they should be going, and the power for the motors must be put at the highest setting it can go to get a snails pace during autonomous period.

I will still give it a try, though. I will also try switching the output ports in the code and hookups to see if that makes a difference....

UPDATE: The robot seems to have recovered from the problem, but I don't know what caused it. If anyone else figures it out, that would be cool.
