non-functional part modifications
If we took a toughbox or supershifter and flipped it around so that it mirrored its origional configuration (so that the left and right sides of the 'bot are symmetrical), would it still be considered COTS?

Should be. You bought the part, then modified it to your own specifications, or rather assembled it into an optional configuration.
