These are general comments for all using encoders. If you have unplugged your cables, most of these could have happened:

1) The cables are very brittle near the encoder connector. Check for breaks or shorts. I recommned ziptying the cables to the motor body to prevent them from flexing.

2) Check that you plugged them back into the Motor controller correctly (right motor, right direction) Yellow must be at the outer edge of the controller.

3) Check that your motor polarity is correct. Reversed polarity will make it "appear" that your encoders are not working. Setting the "Inverse" flag in the software will not correct this problem.
