Both signals are wired. We tried three different encoders and all three have the same problem.
We got them working last year.

I agree with Joe Ross. This is exactly the symptom you would get from an encoder opened as 4x with only one of the two phases attached. Can you tell us exactly how you have the encoder connected? Which wires go to which pins on the Digital Sidecar?

I don't have it in front of me right now, but I believe I have the wires in the following order: brown red blue, ground power signal. These go into DIO 1. I have channel B, the yellow wire, going into DIO 2.

So after days of trying to figure this out we finally found the problem.
One of the CRIO modules is broken, but just a little. It does everything except read the DIOs. So we swapped it out and now everything works.
