We have wanted to use shuffleboard to graph our pid controller output but we have found shuffleboard graphs to be kind of wonky. How does your team graph pid data? What other ways are there?

Not a popular option, but since we use LabVIEW, waveform graphs make gain tuning pretty easy during code development. Our development UIs are 
. Deployed code is pretty vanilla with just a few diagnostics so the drive team can see if the software has gone sideways.
